El Conquistador in Fajardo is the best but pricey with rooms starting around $150 per night. It is part of the Waldorf-Astoria and has more amenities than you can shake a stick at....casino, spa, water park, golf course, and its own private island. Happy Honeymooning!
Haven't been down in a while, but when I was living down there, the El San Juan was probably the best place in town; but, once again, pricey. Make sure you get out of San Juan and see some of the real Puerto Rico.
Check out AirSta Borinquen on the NW corner of PR. It's got a lot of surf spots and local culture around it and CG MWR supported. Super cheap and two hours from San Juan. They have their own website-http://www.uscg.mil/d7/airstaBorinquen/MWR/guest_housing.asp i've been there 4 times now including my honeymoon and loved it
While in Rincon, make sure to go to *****s, "Beside the Point", also, if it's still there, go to "El Coche" in the "Cuervos", great red snapper (chillo) or lobster. Btheduff gave great advice, except there is no surf in June.
Sheesh, the word filter here is a little sensitive. The word that was censored is P@ntas except replace the @ with a "u"; means "Point" in Puerto Rican.
I surfed, lived and worked (in that order of priority) on the west side for four years and went totally native. At the time, my local knowledge was very good, it's pretty dated now, this was '84 thru '88 (although I've been back several times since). This is personal opinion only: Fly into San Juan, take your bride out for a nice dinner at Zaragonzana in Old Town and then get out of town and head west. Used to be that you could fly across the island pretty cheap (20 min. flight) or you can rent a car drive along the north shore and get to the west side in about 2 hours (driving in PR is a real treat LMAO). I believe nowadays you can fly into Borinquen (Aguadilla), and you can also fly into Mayaguez. Also, driving through the central mountains is really nice, coffee country, but that's a long trip (time wise). Now if you have a wheel barrow full of money, spend your honeymoon at the "Horned Dorset Prima Vera" between Mayaguez and Rincon . Like I mentioned, there's no surf there during the summer, but you can wind surf, dive, snorkel on great reefs, sport fish, etc. etc. I've always said, there's San Juan and then there's Puerto Rico, not the same.
BTW, if you don't have a wheel barrow full of money, consider one of the many bungalows available in Rincon. During the winter they cater to surfers from the states and during the summer (when there is no surf) you could probably make a pretty good deal. "Beside the Point" on P@ntas has some pretty nice units, but they're all over the place. Do a Google search on Rincon, PR, and the adds will pop. Ok, I'll shut up now
I second what vftb said; I'm sure you'll be flying into San Juan since the west coast airports are very limited. If you want to have a great honeymoon, GET AWAY FROM SAN JUAN ASAP and head west. See, explore and enjoy Puerto Rico the way is suppose to be. Good luck !
I was stationed there for 7 years. The latest was 2000-2003. The advice given regarding the west side of the island is very true. Rincon is beautiful. However, I highly encourage you to check out El Conquistador in Fajardo. It may be a little expensive but you only get married once right? ! Nothing wrong with the El San Juan in Isla Verde either. In order to really point you in the right direction, you need to tell us what your budget is and what your interests are...
For example; if you are on a budget; I'd say call the MWR and get a room at Airsta Borinquen or even in housing in Guaynabo City. If you really want to go all out, try the new Melia in Rio Grande or the Copamarina Resort in Guanica. A typical hotel will run between $89 and $120 a night. Good luck and congratulations!

Must sees are definitely: El Yunque (the only tropical rainforest in the US Park Service) The Arecibo Observatory (Largest Radiotelescope in the world) Las Cavernas del Rio Camuy (Third longest undreground river)
Any reason why your heart is set on PR? If your looking at that area, I'd MUCH rather go to St. Johns. Or any of the British VI'S. With todays economy you should be able to get a good deal.
